The Shadow Broker, Tela Vasir, Balak, Donovan Hock, General Petrovsky, The Shepard Clone... Man the DLC villains tend to be really "extra" don't they.

So the justifications for the Normandy pickup scene: The Reaper IFF makes the Normandy register as a Reaper, and while it can be easily compromised, it still takes an active effort from the Reapers to do so. Harbinger was expecting more Reapers to arrive since it went towards the beam with others, but arrived alone after Hackett delayed the rest. So Harbinger is expecting a Reaper and sees a Reaper, it has no reason to 'do a double' take on the Normandy especially while it's focused on preventing anybody from reaching the beam.

If a single person made it through, it was over for the Reapers, so Harbinger was fully focused on stopping the approaching troops rather than paying attention to the Normandy. And as the ship took off, Harbinger seemed to realize what had happened, since it shows it looking at the ship right as it leaves.

Even once it realized that that was the Normandy and not a Reaper, it had no reason to divert its weapons away form the vitally important job of protecting the beam.
